Following the seismic events that led to Dawn Bellwether's downfall, Zootopia's finest, Officer Judy Hopps and her partner, Nick Wilde, have ascended to heroic status. The dynamic duo, now firmly established within the Zootopia Police Department, continue their relentless pursuit of justice, apprehending criminals across the sprawling metropolis. However, their once-harmonious partnership has begun to fray at the edges. Judy's unwavering dedication, bordering on obsession, clashes with Nick's inherent cynicism and tendency to approach every situation with a devil-may-care attitude. This growing discord, while not entirely unexpected given their contrasting personalities, begins to raise concerns within the ZPD.
Against the stern disapproval of Chief Bogo, Nick and Judy, accompanied by Finnick, embark on a clandestine operation. Their mission: to infiltrate the life of Antony Snootley, a dock worker suspected of involvement in illicit activities. Posing as a family unit, they aim to gain his trust and uncover any hidden contraband. Their elaborate ruse, however, is quickly unraveled by Snootley, who, sensing their deception, makes a hasty escape. A high-speed pursuit ensues, with Judy at the helm, her characteristic determination fueling a reckless driving spree that leaves a trail of destruction across Zootopia. The chaotic chase culminates in the catastrophic demolition of the iconic statue honoring Zootopia's founder, Ebenezer Lynxley, a solemn occasion presided over by the city's new mayor, former action film star Brian Winddancer. Amidst the wreckage, Judy catches a fleeting glimpse of a serpentine form slithering away, and later discovers shed scales, hinting at a more insidious threat lurking beneath the city's surface.
Chief Bogo, incensed by the collateral damage and the blatant disregard for his orders, unleashes his fury upon Nick and Judy. He dismisses Judy's observations about the snake, attributing the chaos to their unprofessional conduct. The gravity of their actions weighs heavily on Bogo, who expresses serious concerns about their ability to continue as partners. To address this growing rift, he mandates partner counseling with the esteemed Dr. Fuzzby. Fuzzby, a perceptive therapist, quickly diagnoses Judy's tendency to take charge without consulting Nick and her pervasive stress, while identifying Nick's self-consciousness and his use of humor as a defense mechanism. Though initially annoyed by the therapist's blunt assessment, Nick and Judy reluctantly agree to make a concerted effort to mend their partnership and salvage their careers at the ZPD.
Back in their respective homes, the partners approach their mandated self-improvement differently. Nick, true to form, indulges in leisure, neglecting his assigned tasks. Judy, conversely, immerses herself in her studies, attempting to evade the incessant chatter of her talkative parents. Her focus is shattered by a news report detailing a gala hosted by the Lynxley family. A striking resemblance between one of the attending vans and Antony Snootley's vehicle ignites Judy's suspicions. Convinced of a connection, she cajoles a reluctant Nick into accompanying her to the gala, a clandestine mission to gather more information. Upon arrival, Judy discreetly maneuvers herself closer to Ebenezer Lynxley's journal, a prized exhibit at the event. She also encounters Pawbert, the youngest son of Milton Lynxley, with whom she quickly forms a bond. Meanwhile, Nick spots a hooded figure lurking in the shadows, but before he can alert Judy, he is apprehended by Chief Bogo.
The hooded figure, revealed to be Gary De'Snake, a blue pit viper, seizes the journal and abducts Milton Lynxley. Judy, witnessing the unfolding drama, gives chase, eventually cornering Gary in a secluded den. Gary vehemently claims his actions are motivated by a desire to protect his family and asserts that Milton is the true villain. Nick arrives on the scene, unaware of the complex situation, and incapacitates Gary. Milton, accompanied by his elder children, Cattrick and Kitty, emerges, demanding that Nick and Judy eliminate Gary and maintain the secrecy of the incident. A scuffle ensues, during which Chief Bogo enters the fray. In the ensuing chaos, Gary accidentally bites Bogo on the head, dislodging a fang and rendering the Chief unconscious. As Judy attempts to extract the fang, she is spotted by Captain Hoggbottom, who mistakenly believes she is attacking Bogo. Nick, Judy, and Gary manage to escape with the journal, but Gary is subsequently apprehended by a masked individual.
Nick and Judy find refuge with Mr. Big, who has transitioned into the apparel industry alongside Fru Fru, allowing him more time with his granddaughter. He provides them with forged passports, but Judy, driven by her unwavering commitment to uncovering the truth, refuses them, intent on dismantling the Lynxley operation. Mr. Big reveals the Lynxleys' deep-rooted ties to the criminal underworld and the immense power they wield, suggesting that taking them down is a near-impossible feat. He discloses their alleged involvement in the construction of Zootopia's weather walls. Nick, weary of the constant danger, expresses a desire to flee Zootopia, but Judy implores him to stay and assist Gary. With the help of Fru Fru, they contact Nibbles Maplestick, a podcaster who has long championed the existence of reptiles in Zootopia. Simultaneously, Milton Lynxley pressures Mayor Winddancer to dispatch the ZPD after Nick and Judy, branding them as fugitives.
Nibbles guides Nick and Judy to Marsh Market, a district suffering from the Lynxleys' predatory development plans. They discover a sunken ship, which serves as a clandestine hideout for reptiles. Jesús, a reptile residing there, examines their journal, noting its metal cover and the presence of a hidden secret on its surface, invisible to mammalian eyes. The ZPD, having tracked Nick's scent and alerted by a juggling sea lion, arrives, forcing the group to scatter. Gary reappears, retrieves the journal, and Judy pursues him, with Nick close behind. Nibbles deliberately allows herself to be apprehended, facilitating the others' escape. Nick and Judy find themselves in a water tunnel, but their inability to hold their breath forces them to surface.
Lost between Marsh Market and Gary's intended destination, Nick expresses his frustration with Judy for once again leading them into peril. They are aided by a pair of goats who inform them of an abandoned getaway location atop a mountain, a known refuge for reptiles. As they ascend, Nick playfully taunts Judy with his recorder carrot pen, a memento of their past encounters. Their playful banter escalates into a struggle over the pen, which they accidentally drop, breaking it and further angering Judy. Upon reaching the getaway, Judy discovers a collection of notes and newspaper clippings detailing Zootopia's long-standing prejudice against reptiles.
Nick spots the approaching ZPD and attempts to warn Judy, confessing that the case no longer holds his interest. Judy, however, insists they are "too different" to abandon the mission. The ZPD arrives, dismantling the getaway. Judy is hit with a tranquilizer dart but is rescued by Gary, accompanied by Pawbert, who had aided Gary's escape from the gala. While Judy, Gary, and Pawbert flee, Nick is captured by the ZPD. He steadfastly refuses to reveal Judy's whereabouts, enduring mockery from Milton before being taken away. Judy awakens to find herself with Gary and Pawbert, who reveal their mission to expose Zootopia's true founders: reptiles, specifically Gary's great-grandmother. They claim Ebenezer Lynxley betrayed her, expelling the reptiles and seizing their ancestral lands. They believe remnants of the original reptile settlement and proof of the De'Snake lineage lie hidden within Tundratown, and they set off to find it.
Nick is incarcerated, finding himself across the cell from Nibbles. She coaxes him into revealing his reluctance to help Judy stems from his deep concern for her well-being. Nibbles orchestrates their escape, but they are forced to evade both the ZPD and a group of recently released prisoners, including Bellwether. In desperate need of transportation, Nick contacts Flash for a ride.
Judy, Gary, and Pawbert navigate through Sahara Square, with the ZPD in close pursuit. They race through the Burning Mammal Festival, receiving unexpected assistance from Gazelle and her dancing tigers, who confront the Zebros for their disruptive behavior at the gala. Clawhauser, using his ZPD access, pinpoints Judy's location, and Flash speeds Nick and Nibbles to their aid. Captain Hoggbottom receives orders to use a lethal dart on Judy. He hesitates but accidentally fires it, only for Flash to intercept it with his car. The group encounters the weather wall, but Nick is inadvertently locked out.
Judy, Gary, and Pawbert ascend the tower, seeking a switch to activate a lighthouse that will reveal the location of the reptile sanctuary. Nibbles makes a last-minute rescue of Nick from the weather wall heater. However, Pawbert injects Judy with snake venom and shoves Gary into the frigid environment. Pawbert confesses his motive: to destroy the original Zootopia founding documents and gain acceptance from his father, rejecting his "different" nature. He absconds with Gary's fanny pack, containing the anti-venom, and pursues Nibbles, whom he poisons, before cornering Nick atop the weather wall.
Gary uses his remaining strength to keep Judy warm. Nick and Pawbert engage in a fierce struggle on the wall's summit. Nick forces Pawbert to drop the anti-venom. He then spots Gary attempting to retrieve the anti-venom pen. The ZPD arrives, initiating a chaotic confrontation. Nick successfully tosses the pen down, allowing Gary to administer the antidote to Judy. Judy, revitalized, rushes to save Nick from falling, with Pawbert in tow. Nick and Judy finally articulate their deepest insecurities: Nick's lifelong desire for belonging and his tendency to isolate himself, and Judy's fear of appearing weak and her yearning for acceptance. Gary cures Nibbles, just as they observe Pawbert heading towards the lighthouse.
Nick, Judy, Gary, and Nibbles pursue Pawbert, who retreats to his family home, revealing his plan to them. Nick and Judy continue the chase, while Gary and Nibbles confront the Lynxleys. During their confrontation, Nibbles implores Mayor Winddancer to act heroically, prompting him to stand up to the Lynxleys and apprehend them. Nick and Judy, with assistance from Gary and Nibbles, finally subdue Pawbert.
The four enter the abandoned reptile town via the lighthouse and find themselves in Gary's ancestral home, discovering definitive proof of Zootopia's founding. Pawbert makes a final, desperate attempt to thwart them but is incapacitated by Captain Hoggbottom. The true history of Zootopia's origins is broadcast across the globe. The Lynxley family is arrested, and Nick, Judy, Gary, and Nibbles are granted pardons. With reptiles now welcomed back to Zootopia, Nick and Judy's partnership flourishes, and they begin mentoring other ZPD officers on embracing their differences. At Gary's home, Nick presents Judy with the repaired pen, a cherished memento. They agree to return to duty, immediately pursuing Bellwether, who is attempting to flee the country.
During the end credits, Zootopians celebrate the Burning Mammal Festival with Gazelle's new hit song, "Zoo." Mayor Winddancer resumes his mayoral duties. Pawbert, visibly annoyed, is seen in prison with his bickering family. Bellwether is back in her cell, having been recaptured. Duke Weaselton is apprehended by Mr. Big for an undisclosed transgression.
In a post-credits scene, Judy displays the memento pen. Bucky and Pronk interrupt her moment, prompting a sarcastic remark about a rabbit strangling neighbors. The two continue their bickering, oblivious to Judy's annoyance. Unseen by Judy, a shadow passes her window, leaving a single feather behind.
