The narrative picks up with the Danish businessman Phillip Eppermint, a figure whose initial appearance is marked by a grim act of cruelty. Arriving to inspect his new factory, Eppermint is confronted by the stark reality of child labor. In a moment of tragic improvisation, a young boy named Quang uses his scarf to fashion a rudimentary checkered ninja plush toy. This innocent act, however, provokes a brutal and fatal response from Eppermint, who beats the child to death. In the immediate aftermath of this horrific event, a dramatic lightning strike imbues the discarded plush doll with the spirit of a vanquished ninja.

This newly animated guardian finds its way onto a Danish cargo vessel, where it is discovered by Stewart Stardust. Stardust, in turn, bestows the doll upon his nephew, Alex Stenstrom, as a birthday gift. The Checkered Ninja's presence is soon revealed in a schoolyard confrontation. When a bully named Glenn targets Alex's friend, Odysseus, the ninja intervenes, speaking through Alex's voice to defend his new companion. The doll's sentience is further confirmed when Alex, after enduring further taunts from Glenn, insults the bully. This act triggers a chase through the streets of Albertslund, during which the ninja expertly dispatches Glenn, solidifying an unlikely friendship between boy and doll.

The Checkered Ninja reveals his purpose: to seek retribution against Eppermint. He enlists Alex's unwitting assistance, fabricating a story about a lost credit card as a means to get close to his target. Alex, meanwhile, is preoccupied with his burgeoning crush on Jessica, a girl whose last name, he discovers, is also Phillip. A revelation from his mother confirms that Jessica's father shares the same first name as the villain, leading the ninja to orchestrate Alex's invitation to Jessica's upcoming Saturday party.

The plot thickens as Alex's stepbrother, Sean, attempts to publicly declare Alex's affection for Jessica. Seizing the opportunity, the ninja hijacks the school's intercom system, broadcasting Alex's supposed declaration of love to the entire student body. This public spectacle coincides with Alex and the ninja challenging Glenn to a physical confrontation on the same day as Jessica's party. They meticulously plan the fight, setting up elaborate traps on the playground to ensure Alex's victory.

The night before the duel, Alex probes the doll about its true nature. The Checkered Ninja recounts a tragic tale of ninja clans in Iga Province, their massacre by samurai, and the heroic efforts of Taiko Nakamura. Tasked with protecting the clan's children during their flight, Nakamura faces betrayal from within his own ranks. Informants lead Nobunaga's soldiers to Nakamura's refuge. Though Nakamura fights valiantly, his hut is set ablaze, claiming the lives of the children he swore to protect. Consumed by grief and a vow for vengeance, Nakamura commits seppuku. His spirit, freed from his mortal coil, exacts revenge on the traitor and embarks on a spectral existence, dedicating itself to the protection of innocents.

On the day of the fight, Alex emerges victorious, his newfound popularity culminating in an invitation to Jessica's party. At the gathering, Alex and the ninja encounter Jessica's father, who, it turns out, is not the target of the ninja's revenge. His surname is spelled "Eppermynt," a crucial distinction. This Mr. Eppermynt provides Alex and the ninja with the address of the true villain, Phillip Eppermint.

The ninja urges Alex to leave the party and confront Eppermint. Alex's refusal leads to the ninja publicly embarrassing him in front of Jessica and her guests. The situation escalates when the ninja, using Alex's voice, insults Jessica, causing her to kiss Odysseus instead, deeply upsetting Alex. Forced to comply, Alex accompanies the ninja to Eppermint's residence. Their attempt to assassinate Eppermint proves unsuccessful. It is during this confrontation that Alex realizes the ninja is, in fact, the vengeful spirit of Taiko Nakamura.

When Alex refuses to participate in Nakamura's murderous plan, the spirit turns its attention to Sean, attempting to harm him after Alex had earlier wished him dead. This terrifying incident leads to Alex being perceived as mentally unstable and subsequently confined to an asylum. Within the confines of the institution, Alex and Nakamura forge a new pact: to bring down Eppermint without resorting to killing.

Their strategy involves enlisting the help of Stewart, who provides them with the contact information of a drug dealer. This leads to the acquisition of a kilogram of cocaine. Alex devises a plan to frame Eppermint by concealing the drugs within Nakamura's doll form. They then proceed to the airport, where Alex and Nakamura share an emotional farewell. Upon Eppermint's arrival in Thailand, Nakamura, inhabiting the doll, attaches himself to the unsuspecting businessman. Authorities discover Eppermint in possession of the cocaine-stuffed doll, leading to his arrest. Nakamura's spirit departs the doll, his mission of vengeance fulfilled.

Returning to Denmark, Alex learns that before his departure, Nakamura, using Alex's voice, had sent Jessica a voicemail apologizing for his actions. This gesture, coupled with their shared ordeal, fosters a romantic connection between Alex and Jessica. That evening, Alex witnesses news reports of street crime and, inspired by Nakamura's dedication to justice, embraces a new role as a vigilante, committed to safeguarding Albertslund.
